one site listed me without www in this way http://example.com but in link settings i have http://www.example.com , i
wouldnt mind being linked in that way but the problem is the script will not find the script and it will put the link on
disabled.

is there a way to tell the script to accept both links with and without www ?

Simply use the alternative backlinks settings.

Add the url to your site without the www., and the script will also accept theese links
